Remove references to files in docs that no longer exist or have changed places in repo

Docs main page has instructions to run DESC on the DSHAPE input file we used to have in `examples/DESC/DSHAPE`

We should change this and any other references in the docs/Jupiter notebooks to be up to date with the current state of the repo
